The England team reported the 27-year-old had experienced "tightness" and required time off the field to undergo evaluation "over the next few hours".
The concluding match of the series beginning on 4 January starts this coming Sunday.
England have been without fast bowlers Mark Wood due to knee trouble and another paceman to a side strain on the current trip.
Matthew Fisher was added to the party as cover for Wood.
Atkinson struggled early in the series, taking just a handful of scalps.
He was dropped of the third Test, only to be brought back for the Melbourne Test to fill the void.
Surrey's Atkinson showed better form in Melbourne, claiming a couple of wickets during the host's first knock, before adding 28 as a batsman among just a trio of English batsmen to reach double figures.
Following a brief spell at the end of day one, he resumed on Saturday morning and dismissed the nightwatchman edging to the keeper.
However, towards the conclusion of his spell, he sent down a slower ball to Travis Head and promptly felt for his hamstring.
